I pop open my computer case a couple of time, after the last time, I start hearing noise, it sould like it coming from the fan. This computer has three fans. When I held the fan with an pen to stop it, the noise drop. What else could it be and if it is the fan why would it make this noise?

Welcome, misfiled! http://www.PCGuide.com/ubb/biggrin.gif
It's either the fan bearing or the blade is hitting something
as it rotates. Check the clearance.
You should unplug that fan to stop it rather stick a pen in it.
You could pop a fuse or have the blade shatter doing it that way.
