When I turn on my pc I got a message that the HD can't be found:
"NTLDR is missing".
I tried to turn it on couple of times, and same thing. So then I conected an older backup HD with Win98, that I had and conected the "missing HD" as a sleave, and everything is working fine, I can access my files.
I there a way to get the HD to work, or should I just format it and start over?

I had both: Win98 SE and XP Home.
So I sent an email to Microsoft regarding the Bcupdate2 utility. Now its just time to wait.
PS. Thanks for the link

Paul Komski might have a workaround for this. I've seen a similar problem here before...
I'll PM him and ask him to have a look at your situation...

the HD can't be found and "NTLDR is missing" are two different things, particularly since the "NTLDR is missing message" normally comes from the HD. Are you sure that the HD cant be found or do you just mean that the Operating System wont start.
Revert to the single HDD with WinXP and then boot to the WinXP installation CD.
(a) Go to the recovery console and enter bootcfg /rebuild
and/or
(b) Run a repair installation of WinXP: http://www.michaelstevenstech.com/XPrepairinstall.htm
