Is it safe to leave the case open and turn the PC on if you are doing something with the hd and you may need to change the jumper setttings and leave the tower open because it gets tiresome to screw it in and open everything, then close it, reconnect...

I always leave mine open when I am working on things. Even if I am just installing something that will be permanent, I want to make sure everything is working before I close up the case.

Have a fan blowing in there from a couple of feet away and you should be fine.

What if I told you that I haven't had the left side panel on my pc for soo long, I lost it? :o

Actually it's on the floor leaning on the leg of the stand that the tower is on. Been there for at least 2 years...

No. Too bad.. You started it and now there's nothing you can do about it!

because it gets tiresome to screw it in and open everything, then close it, reconnect
This is why they make thumbscrews (http://www.newegg.com/Product/ProductList.asp?Submit=Go&DEPA=0&type=&description=thumb+screw&Category=0&minPrice=&maxPrice=&Go.x=0&Go.y=0).

The only thumgscrews there are are the ones to open the side panel.
