My sister's hard drive crashed a few weeks ago and she had it replaced. She got it back and it was fine but lately she has noticed when she first starts the computer up it will make the "ding dong" sound usually made when you plug in a USB device and there is nothing plugged into the USB port. It also will make this sound just randomly throughout the day. She doesn't think it was doing it when she first got the computer back after being repaired but started a while after she started putting her stuff back onto the new disk. Any idea what would be causing this?

I would say that if there are front panel USB connectors on the machine, then there is a chance that the wiring to them is now loose. Possibly when the drive was replaced.

Can you provide more details about the machine?

"it will make the "ding dong" sound usually made when you plug in a USB device...It also will make this sound just randomly throughout the day"
Go to "Control Panel->Sounds and Multimedia->Sounds->Sound Events".
There you will see your presently applied "Sound Scheme" with a list of sounds that have been allocated to certain "events".
At least one of those allocated sounds will be the "ding-dong" sound as held in a ".wav" sound file.
Select/highlight each allocated sound in turn to see the address of the wave file, and then play each sound to see if it matches the sound you hear.
This sound scheme is just a Windows method of giving sound signals to indicate that certain "events" have occurred.
e.g. It may be that sound has been allocated to either the "Asterisk" or "Exclamation" event.
