I recently installed windows 98 and I get the following message when I turn the machine on and when programs are started. Things seem like they work, but what could it mean? Should I just try to reinstall windows?

Those should have some good info. The MS site also has instructions to fix it, and refers to several files that may be older versions than the ones you need.
