I've got a large board hanging over primary IDE slot on the motherboard
gotta use secondary for booting up the system
is there a way to switch the booting function from the first slot of IDE to the second one?

Make sure that IDE 2 is enabled in BIOS, it has no problems in Device Manager, jumper the boot drive as Master(also try Cable Select if it's a W-D drive), and jumper any other drive on IDE 2 as Slave.
Your BIOS should then find the boot drive, and boot the system from it(unless the drive has problems, or the FDD is checked first in the boot order and it has a floppy inserted).
