I currently have win98SE running and want to install Win2000 Pro and be able to choose which OS to use. How do I go about doing this?

I believe you just set up another partition and install Win2K into that partition. I think Win2K has its own boot manager so it should offer you the choice of which OS you want to boot into, but it will go to default if you don't respond in 30 seconds.
You also need to decide if you want to format Win2K in NTFS. This is more stable and secure, but it wouldn't be readable from the Win98 install which is FAT32. If you want to freely share files between the 2 you need to install it in FAT32.

pretty straitforward so long as you have a partition to put it on, the earlier o/s has to be installed first (as it is so thats ok) then w2000 installs boot loader and sets itself as default, this can be changed later as can the response time.

Ensure you choose the option for a New Installation and not the default one (recommended)sic for an upgrade.

Thanks everyone for your help. I have created a bootable partition and installed Win2000 FAT32 and installed it as a new OS. When I booted my computer in Win2000 I expected to see all my installed application programs but did not. Guess I have to reinstall all my app programs. Is this the way to go?

It's a variable feast as to whether the Win98 installed apps will work without reinstalling them. Some will and some won't.
To save you searching for all the relevant exe files, you can just copy the Win98 Start Menu directory (C:\WINDOWS\Start Menu) onto your desktop and try them out from there.
For any shortcuts that work, just drag them onto the Start Button and then to wherever you want them in the Programs' directories.
Good idea, Paul, I've done the "search through and try" method before...it really is a pain in various parts of the human anatomy.
