Having run Scandisk in Windows 3.11, the first alphabetical 108 files in the Windows directory were 'repaired' and moved to the root directory. They were renamed as numbered files with 'chk' extensions.

How do I replace them with their correct names back in the original Windows directory?

Those contain lost clusters of data and are generally not recoverable. You might be able to salvage some text that might be in them, but I have always just deleted them. This PC Magazine article (http://www.zdnet.com/pcmag/pctech/content/solutions/oe1704a.htm) explains it a little more.
