Is there a big difference in version numbers for the Linksys WMP54G?
Can the version numbers be upgraded?
I was looking at a version 2 to put in an older system I have that runs Windows 2000.

Most likely, yes.

No. It's hardware related. Not firmware or software related.

Should be okay with V.2
