I don't know exactly what the difference is between system.ini and win.ini, but I think win.ini loads everything windows needs and system.ini loads drivers, and other things.
Config.sys: is executed before autoexec.bat win.ini and system.ini loads drivers
autoexec.bat: is a batch file that can also load drivers, but not as many files types like config.sys can

System.ini = used in Win98 or lower to load hardware settings, drivers, and the OS environment. I don't think it's used in Win ME or XP.
Config.sys = DOS Only utility that would run commands upon bootup. I think you could also use it to install drivers for hardware. Again, not used in Win ME or XP which no longer use DOS.
Win.ini = loads anything having to do with mouse, keyboard, and applications that run at startup. There may be more to it but I think this is the more important function.
Autoexec.bat= I think the primary function is to load applications that you can call up while running another program i.e. If you are using Word and need the spell check. Spell check is another application running in memory that can be ran while using MS Word or notepad. These types of programs are called Terminate and Stay Residents or TSR. I'm pretty sure that's what this is responsible for.
edit: Just in case you don't understand TSR... the reason it's called Terminate and Stay is becuase although spell check or thesaurus run when you bring it up and appear to close when you're finished, they "Stay" in memory running in the background. The calender and clock you have in the bottom right hand side of the task bar I think is another example of this.
