I am building my first computer. All this within BIOS. I have not even had the chance to install and OS yet. When I turn it on, it says it is checking the fan. It says that the fan is not operating properly, and so halts my system. But my fan appears to be working fine. It is on and spinning. It is the CPU/heatsink fan. I unplugged the fan and plugged it back in to see if that would help. I plugged the fan into the second 3-pin plug to see if that would help. Nothing works. The fan seems to be working, so could it be a motherboard problem? Any ideas? I googled this problem and found nothing.
Are you sure it is connected into the CPU fan header? There should be only one for the CPU fan, the others are for case fans. If it is looking for a case fan, and you don't have one connected to the MB you can just disable the warnings in BIOS. Same goes for a CPU fan if you use one that doesn't have a motherboard connection (many specialized aftermarket fans for example).

It is connected to the header labeled "cpu fan." I am not even able to get into BIOS to change any settings. It goes straight from the initial BIOS to the fan warning, despite my pressing F2 for setup. When I touch the heatsink, it is not hot at all. I have a case fan and I get the same message with or without it plugged in. What is wrong?!?!?!?

My guess is that there might be a problem with the RPM sensor wire...
If you have a case fan with a sensor wire also, you might want to plug it into the CPU header and see if that cures the problem...of course, be sure you do have your CPU fan plugged into another header so you don't fry things...
