What I do is simply delete the installation folder of XP on the second drive then edit the boot.ini file by removing the second XP's boot option. Editing the boot.ini file is not really needed it just makes things a little cleaner by removing the option to boot to an OS that no longer exist.
Anyways this will remove a working OS from that drive while leaving behind user profiles and other program files.
Hope this helps :)

Read this http://support.microsoft.com/?kbid=289022 to learn how to edit the boot.ini file. (there is a "removing OS from boot.ini" section) Don't forget to backup your boot.ini first!
There is also a very good boot.ini post at the very top of this forum that explains how the file works.
Good luck :)
