I'm running a simple network and can access files from the peer (Me) from the workstation (2000 Pro) but can't open programs across the network. Can this be done?

Yes, but a workstation can't do it. A server can if it is configured as an application server. Then even a terminal can run the application, with nothing but a keyboad, monitor and network card. You would need win2000 server (Pro?) or NT configured as an application server.
The application is installed on the server, then it is configured as an application server and permissions given to the appropriate workstation(s) to access the application remotely.

It depends on the program...some programs are "network aware" and will run ok no matter what machine they are on, other programs need to be installed on the server, and some, like games may not work at all because they need certain things (like the CD) in order to run...if you want to play a multi-player game (for example) then you need 2 CDs....
(this is very basic, in reality it can get much more complicated)
