I just ran Malewarebytes anti-maleware and it found 10 infected files. Microsoft Security Esentials is not started for some reason, and outlook has been acting strange as well. Also, Internet Explorer 8's homepage was hijacked with Crawler, and their toolbar is there aswell. Here's the Malewarebytes log, and I'll post Hijackthis in a minute.

Let's start by uninstalling all of the tool bars you have and then re-setting your home page. We can add the tool bars back one at a time.
Then post a fresh log and we can remove any remnants left over.
I'm having trouble setting MSN to the home page (which was what it was before things acting strange) Internet options is not coming up in IE 8. Here's the log with no tool bars.

Lets try an IE8 repair (http://support.microsoft.com/kb/318378).
ok, should I back-up book marks before I try that? if so, what's the best way to do so?

Export them to a file....
I realized that the computer is still running IE7 and while trying to upgrade it to IE8, I'm having trouble, When trying to go through Windows update, I get an error that says:
"C:\Windows\Systems32\wuapp.exe
The RPC server is unavailable."
I'm going to try following the repair link now.
ok, I went to the windows update page, and tried to update from there, and couldn't because active x controlers aren't allowed. I can't download IE 7 or 8 to reinstall because downloads aren't working right, and for somereason save target as doesn't work. should I be trying in safemode?

ok, I got to reset IE 7 via option one, and restarted, I still can't access internet options while out of safemode, nor can I enable the menu bar. here's the hijack this log:

Does MBAM come up clean when you run it now?
yes, it came up clean. I'm saving the log incase you want me to post it. I'm still unable to get microsoft security essentials to start, and I can't make changes to Internet exporer 7 in terms of getting the menu bar to appear or getting into Internet Options
So, ClassicSoftware, what's the next step that I need to do on my sister's computer?

Let's try this:
You will need to run Combofix next. Please read the instructions here (http://www.bleepingcomputer.com/combofix/how-to-use-combofix) and post back with:
The combofix log.
A new HJT log
A description of how the system is running.
This is a serious tool. Please make sure you have a current backup of all of your data before proceeding.
I'll take care of it in the morning, I probably should check with the person who's computer it belongs to before proceeding... I should have a combofix log soon after that.

So, IE 7 seems to be working fine. Microsoft Security Essentials still won't start and neither will windows update.
wait, I take that back, Windows update works (should I update things?) so it just looks like Microsoft Security Essentials...

Run Windows Update
Uninstall MSE
Reinstall MSE
Let me know what's going on.
MSE still won't start. I also upgraded IE8 with the updates, and now it won't stay open. I click on IE8, it pops up for a nanosecond, and then it closes.

Can you uninstall IE8?
ok got to uninstall it so, IE 7 works, but MSE is still not working. My sister wants me to just re-install everything would that be faster then proceeding further?
well, downloading files on IE doesn't work again... I also can't get into internet options

There is nothing wrong with that. But once you do that, post back and we can secure the beast so this does not happen again.
ok, so I did restore to factory image, and then I got my sister to use FF with no script, a working MSE, and Comodo. hopefully the problem won't happen anymore. Is there any clue what the actual problem was?

She got some deep seated infection, most likely a rootkit.

How to Protect Yourself While On-Line
Make sure you are careful where you browse. Stay away from porn and gambling sites. The use of P2P software and the downloading of "free" music and movies leaves your machine vulnerable to infection.
If you use Windows XP, consider browsing with a program called Drop My Rights (http://download.cnet.com/DropMyRights/3000-2144_4-10722877.html). Alternatively, you should consider using the net with a limited user account.
Learn to secure your browser (http://www.cert.org/tech_tips/securing_browser/).
Make sure you have an up to date Antivirus. Scan Regularly. There are many free versions:
AVAST (http://www.avast.com/eng/download-avast-home.html)
AVG (http://free.grisoft.com/freeweb.php/doc/2/)
Antivir (http://www.free-av.com/antivirus/allinonen.html)
Make sure you have a software firewall and if you are on broadband, get behind a NAT router. There are also free versions:
Kerio (http://www.sunbelt-software.com/Home-Home-Office/Sunbelt-Personal-Firewall/)
Sygate (http://www.filehippo.com/download_sygate_personal_firewall/)
Zone Alarm (http://www.zonealarm.com/store/content/catalog/products/sku_list_za.jsp%3bjsessionid=BzJnZDxzyCUCcyZMB2t0Q co5IgutuYlrOMI5snmy1ZptQ2vOr1l1!776180791!-1062696904!7551!7552!-2099742426!-1062696903!7551!7552)
Keep Windows up to date. Visit Windows Update (http://windowsupdate.microsoft.com) and Office Update (http://office.microsoft.com/en-us/downloads/default.aspx) regularly, or subscribe to Microsoft Update (http://update.microsoft.com/windowsupdate/v6/default.aspx?ln=en-us).
Keep all of your software up to date. You can check on your software with the Secunia Software Inspector (http://secunia.com/software_inspector/). Sign up for e-mail notification and they will tell you when to check your system again.
Use Firefox (http://www.mozilla.org/products/) with the NoScript (http://noscript.net/) extension as your web browser.
Download, install and keep an updated version of SpywareBlaster (http://www.javacoolsoftware.com/sbdownload.html).
Do NOT click on links in any I.M. program.
Use Thunderbird (http://www.mozilla.com/en-US/thunderbird/) in place of Outlook or Outlook Express.
DO NOT open attachments from ANYONE. Download them, and scan them with your AV before opening and only if your expect to receive them.
If you use IE download a copy of IE-Spyad (http://www.spywarewarrior.com/uiuc/resource.htm).
Ditch Adobe Acrobat Reader. It is the most attacked program at the present time. Use Foxit Reader (http://www.foxitsoftware.com/downloads/)
have you used the program threatfire? apparently it also takes care of root kits and I was wondering what your thoughts on that are
classicsoftware

You can try it, but MBAM and Combofix both have root-kit removers.
