I: Drive WD400BB
Fdisked whole thing. Partitioned into roughly 4 10's
Formated the first 2.
Instlled 98se on the primary
So far groovy.
Now i'm in 98 and want to format the remaining 2 10's. Cant see them, cant hear them (joking) seriously though. How do I format drives I can't see. Or do I go to a command prompt and do it from there?

shut down and or reboot to the dos promt
Then youcan use format to finish the job.

When you rebbot to windows they will be there

Rick is correct, and it must be done from true DOS, not a DOS prompt within Windows. Neither OS will use a partition until it is formatted, but DOS will recognize it while Windows will not.

Use the [F8] key or hold down [Ctrl] to get a boot menu, Command Prompt Only is the option you want, or you can boot to a win98 start up disk and do it from A:\>.
