OK. First of all. When Scandisk finds files or folders with with problems, it saves the remaining clusters of the file to a file called File00001, File00002, or Dir00001 or Dir00002, respectively. When scanning your hard drive with Scandisk, you will encounter an option telling you to "Save to File", "Repair" or "Ignore" (something like that, I don't have the Scandisk open right now). If you select "Save to file", it will create files and directories with the names you see. That means that you might have problems with files or with the FATs.

As for reinstalling Windows, you can do that directly from the CD-ROM. First, reboot your computer with a bootable disk in the A: drive. You will see you have three options:

1.- Boot PC and install Windows from CD-ROM
2.- Boot PC with CD-ROM drive configuration
3.- Boot PC without PC configuration

(Remember, I'm writing from memory, so the options I'm telling you might not be the same literally).

Select either 1 or 2 and you're ready to install Windows. Now, the key is to select the directory C:\Windows when reinstalling the system. If the folder Start/Program/Secrete Software keeps on appearing after the reinstallation, try deleting it either from Windows or from DOS. The DOS path is the following:

c:\Windows\Start Menu\Programs and then type the command deltree (name of folder you want to delete) and hit enter.

    This should delete that folder.

If it doesn't work, you might as well reformat your hard disk. Before reformatting, back up all the data you want to keep, go to DOS and type the command fdisk (press enter afterwards). You will see Fdisk's options.

    1.- Create a DOS partition
    2.- Activate a DOS partition
    3.- Delete a DOS partition
(There is another one, but I can't remember it right now)

Select 3 to delete the DOS partition and follow the steps to delete the DOS partition. After you have deleted it, press Esc and you'll be taken to Fidsk's main menu. Select 1 to create a DOS partition, 1 again and let the disk create the partition.

Afterwards, reboot the computer from the bootable Windows disk and select 1 of the options above (the one that says Boot Computer and Install Windows). The install program should format the drive and then you can continue installing Windows. Make sure to have all the software you used to have in your computer, so Windows can detect the controllers and install them correctly.

If you have any questions, don't hesitate to leave a reply. GOOD LUCK!
